I received great responses on this from a number of people. Most pointed to
the fact that it was known problem and upgrading firmware to version 6.5
should fix the problem. However the machine was already running this version
of firmware. There were some suggestions to apply PatchKIT2 or 3.

I applied PatchKit 3 and the problem was fixed.

Subject: Alpha ES80 time loss

Hello managers,

I had a two node cluster with two GS60E servers. I did a rollover upgrade
from 5.1A to 5.1B and also replaced the lead member with an ES80.

However I have a problem with the ES80 in that it constantly loses time such
that after a few hours into the day it has lost over an hour or more. Any
hints as to what could be causing this problem. Interestingly enough the
second node (GS60E) does not lose time and yet both are using the same ntp
server.

Any suggestions to resolve this issue?

Noah.
