determine source of system time

Are there any tips or tricks for determining the source of high system CPU
time?

I had an ES40/5.1/PK5/4x833/4 GB running with over 50% system time and
nearly 0% user time. We were forced to schedule a reboot and even though
we stopped or killed almost every process on the system we never found the
culprit although since the reboot everything has been normal. The only
thing out of the ordinary on the system were about a dozen defunct
processes. Could those have chewed up all that processing power?
