Apache 1.3.x is a proven stable code base. Apache 2.0
adds tons of new
features. Finally the web server is threaded, modules
can be chained
together for processing request, and other very
interesting things.
When
2.0 started much of the stable code base was
rewritten. Many like the
idea of using a proven package in the 1.3.x line while
2.0 continues to
mature. This is why many people are continuing to use
1.3.x

For instance the plugin architecture of 2.0 is
somewhat different than
1.3.x, so when compiling mod_myfavoriteapachemodule,
it probably won't
work for 2.0 without a significant rewrite. Last I
checked php was only
starting to be supported and I think it is still
considered ALPHA for
apache 2.0. There are dozens if not hundreds of
modules for apache 1.3
that work well, some of which are long abandoned by
thier original
programmers. They work in 1.3 and may or may not get
ported to 2.0

I can't make many recommendations about which, but I
hope I've given
you
some background into the differences.

The 2 most significant differences, in my opinion, are
in threading and
memory management.  The threading improves scalability
(usually) on 
systems
with POSIX thread support.  Nearly every module in
Apache 2.0 can be 
used as
a DSO.
