I use WHCC (http://www.ussysadmin.com/whcc/default.php), this uses the Nikto DB etc and provides a gui to view the results. If you have a vulnerable app, these are listed in a seperate field. Once the scan is complete you can click on each vulnerability reported and it will show the results in the browser field - good/quick way to manually check the results.
